Hardware mouse works fine though.

Yup this is because the game is not multithreaded. The game only polls mouse/keyboard 19 times during end turn, where as in the rest of the game, assuming your video card can keep up, the game polls mouse and keyboard movement 30times per second.
I should probably just disable the mouse on endturn screen.
Mouse is now hidden, and we've made the panel expand it self if you have a larger resolution monitor!
